All big ones do coming into/towards the city(Golden Gate, Bay, and 92/San Mateo) but not going out. Not sure about the other smaller ones, but I do know that northbound into Vallejo on I80 is the toll direction there.

Antioch Bridge has no toll

Benicia Martinez has a toll but if you go down 4 to Antioch, you can use that bridge to get out of the bay area for free...will not quite, the gas to get there might be more than using a toll bridge.

None that I am aware of. Now with that being said there are free directions, example: GG is free northbound, Bencia is free southbound.

But then you have to go through Antioch!!
